After retiring from professional football in the summer of 2001, Alex Pastoor started his coaching career at AZ. He coached a youth team from the club from Alkmaar but in the middle of the season he changed AZ for a head coach position at the amateurs of AFC 34.

Pastoor moved to Turkish Fenerbahçe in 2005 as coach of the reserves. He returned home after the departure of head coach Christoph Daum. Pastoor was signed by SC Heerenveen as coach in June 2006.

In May 2008, he moved to Feyenoord as youth coach together with the former head coach of Heerenveen, Gert Jan Verbeek. In the season 2009-10 he was appointed head coach of Excelsior Rotterdam, the little brother of Feyenoord. In his first season as head coach of the first team, Pastoor managed the club to promotion to the Eredivisie.
